Just wanted to clear something up before I really get started here. If I were to invest in upgrading my weapon, then sometime later down the road acquire the ability to use a Keyblade, will it replace my current weapon as Primary Weapon and, by extension, will the original lose its upgrades?

The Keyblade gets its own weapon slot, if that's what you mean. Weapons only lose upgrades if you get rid of the upgrade (or in a few select situations, such as changing ones class). It in no way replaced the primary.

Keyblades are only the "primary weapon" of the canon characters like Sora b/c they have to be. Other characters would have something else and, if upgraded, keep the abilities on that weapon. Of course, whether or not they keep using the old weapon when they have a Keyblade is up to them.
